Starting version 7.0 there are comments supported in Compare Suite. Use comments button on toolbar or comment command in context menu to access comments function:
Any line of the compared files can be commented:

Comments editor is a simple text editor that allows to enter any text that will be associated with certain line of compared file:
Your comments will be displayed in report that Compare Suite can generate for you:
Also, it is possible to save comments together with comparison results:
